folders within inbox are disappearing

We have two users in two days who have had similar(ish) problems:
1) One user did something, she was using outlook with the scalix connector, and claims to have been archiving some of her emails to a pst file. Whether she actually made a mistake and did something silly, or whether the scalix server or connector did something bad is unknown. Either way the result is that the folder structure below her inbox has disappeared and the mail that was contained by it has moved to her inbox. Also all her contacts have disappeared.
I wouldn't have reported this error because I didn't know exactly what might have prompted it and so would not have been much use to everyone. But then, one day later (today) it has happened again:
2) User number two has lost the contents of all the folders below his inbox. But this time the emails which were in those folders have been lost, they have not been moved to his inbox like last time. This time I know the sequence of events: On Wednesday he reported that he was getting an error which stopped outlook opening along the lines of "file structure not recognised in file mbcmailbox.mdb", his webaccess was still working normally and all his emails were still on the server. This morning I created a new outlook profile for him with a new scalix smartcache file in a new location. This worked but all his folders below his inbox were empty and the mail which had been in them was no where to be seen. I then tried creating another new outlook profile but this time without smartcache enabled and with it disabled in the sac for his user. I also rebooted the scalix services. This time all his mail and folders are there, but in webaccess sporadic folders below his inbox are appearing empty even though they are all populated within outlook!
For this user I am exporting all his mail from outlook and will recreate him a new user and import it all back.
We have tried using 'recover deleted items' in the console but it lists nothing. For either user.
But to sort out the first user I am a bit stumped. We do not backup the scalix mailboxes specifically. We do however take a full backup of the server. If I were to restore the backup of the whole server to a temporary location, would I be able to pinpoint the files which relate just to my first users mailbox and integrate them back into the scalix server? Are there any forum posts or instructions which relate to recovering from backups which simply contain all of the files which constitute the server?
