We are planning to migrate from SC

to Scalix. At the moment the scalix server is running in a virtual machine on my notebook for testing purposes. Is it possible to configure Scalix until it matches our requirements then do a fresh install of SLES9 and Scalix on the production machine and transfer /opt/scalix and /var/opt/scalix from the virtual machine to it to keep all settings and message store?

Do a fresh SLES9 install, then transfer /var/opt/scalix, then install Scalix and you should be good to go, provided you kept the hostname the same. If not, use sxmodfqdn to change it.
/var/opt/scalix contains the message store and configuration settings.
/opt/scalix has the binaries, libraries and templates that comes from the RPM, as well as a list of the configured instances, in case you have more than one.
/etc/opt/scalix has the config for SAC, RES and SWA.
