Scalix 11.3 Installs on (CentOS4) but website stop working

I am new to tomcat so I am not sure what changes after the SWA installs on my platform but my flash website on longer works. Is there a work around for this issue. I know the problem is somewhere in the *.conf. Once I remove SWA from the server it starts working again. Is there some instructions on how to configure SWA to allow both to working at the same time.
